refactor: improve API structure and WebSocket protocol
- Extract WebSocket protocol handling to dedicated module
- Add helper functions for DB operations, validation, and responses
- Improve WebSocket frame handling and opcodes
- Refactor dataset, job, and Jupyter handlers
- Add duplicate detection processing
